It shouldnt be happening at all. Have you double checked your troop count via the rally point
Go to :
Rally Point > Troops
Check each of your cities to make sure that they werent educated in another city.

Failing this the support team will be able to take a look at your problem and should be able to help. Their contact details are in my signature.

I have had my last two scholars disappear on me right after educating them, so i've never had the chance to use them to take another city. Why is this happening?
