1 - When an event occurs such as, building a new building, or using resources. The notification system effectively sets an alarm the same way that you would for an appointment. I dont like that this is the case, but wiping your cache from your device by resetting the device or reinstalling the game client will clear older (broken) notifications.
2 - As for the new notifications, i know PlayMesh were working on updates to these systems. Dont hesitate to open a ticket if you find a problem like this, because this is the only way the support team know that a problem needs fixed.
