Scholars riles the anger of the citizens, causing the leader to be presumably killed. Naturally, the citizens selected the smooth talking scholar to be their new leader.

Unfortunately, during times of low loyalty, citizens have no qualms of replacing their leader again and again.

Your enemy probably had two extra scholars loyal to the city.

Did you cap your new city twice? Do you really have 5 scholars or do you now only have 4?

Ok. As well I was
Wondering why, If I had 5 scholars in my
Main city, when I capped the new city, the scholars were divided and 2 were left in the newly capped
City and the other 3 went back. Why did they split?

There is no way to change the origin city of troops. In order to be sent out as an attack they would first need to be returned to that origin city.

Does that answer your question? If not please clarify some.

When I conquered my last city, 2 of my scholars stayed there for some reason... Now my main city has 3 scholars while the other 2 are in my newly conquered city. If I were to send the 2 scholars from my new city to my main city, could I use them to send an attack even though they are in my main city as support?
