Thanks for your input. What if I only have 1 scholar, what is the best play then?

Yes - if you take over a city while they are out farming, you will then also own their troops too.
Quickest way to take over a city is to have 5 scholars in seperate waves land in the city at the same time. Each one will lower the loyalty and the last one will get consumed in the process.

Is there an advantage to taking over a city with a scholar while there whole army is out farming? If so, what is my best strategy for taking it over quickly and efficiently?
