I destroy rally point whilst taking city, can I restore/build once I take city
You can rebuild any building that is destroyed.
The rally point, for what it is worth, isn't really worth destroying. It takes all of a minute to build when you have a level 25+ City Hall. You're not really doing anything unless you think that the enemy could possible save their city in that minute it takes to rebuild it.
But to your greater point, yes. You can rebuild the Rally point.
