If I conquer a city with my scholar and then my guildmember conquers it, do I need to start all over with buying scholarships?

No, as your scholar limit stays the same, all you do is re educate your scholar, prehaps your guild mate can send you some resources to cover the costs !

Just leave the guild and send troops to re-capture the city, and all of your guild mate's cities. Then rejoin the guild.
