With only few cities creating a new scholar gets more costly in time. Each new scholar needs one more scholarship. But if you divide them to all you cities you will need less resources. Am I wrong?

Scholars do require incremental increases in scholarships so yes more resources are needed. My suggestion is not to place an academy in every city if you have some in a pocket (separated by less then 2 moves), but to focus on farming and city development and expansion. Have a strong attack city coupled with an academy and each serves a purpose well.
It takes coordination and management, but allows for more troops and less maintenance for certain cities.
