Cities are conquered by scholars. You have to get your city hall to 25, your barracks to 20 and your forge to 30. When you do all that, you can build the University. After that's built, you can buy scholarships and build scholars in your city. Buying a scholarship costs 35000 wood, 40000 stone and 30000 metal (from memory, may be wrong). Educating a scholar costs 50000 wood, 50000 stone and 50000 metal. Your first city costs 1 scholarship and 1 scholar. Subsequent cities cost an increasing number of scholarships and one scholar. When you attack a city with a scholar, you reduce the loyalty of that city from 20 to 30 points (cities start at 100 and rebuild their loyalty over time - rate depends on the world). So you can see, you have to attack a city multiple times with a scholar to finally conquer the city.
I would suggest that you scout out a city before attacking with an army with a scholar. If the number of scouts you send is more than the number of scouts in the city, you are e-mailed back a full report on that city, including buildings, army levels, etc.
